It's a late war substitute standard rifle or at least the bolt is. Barrel also looks cut off.
It is also manufactured by Nagoya. I am not sure what series, as it is hard to see.
yes, barrel is short. Did the Japanese cut down the barrels for a specific reason? Or is this more likely a later modification.

The cut off barrel was not done the the Japanese and is not what we would call a modification. It was most likely done by "Bubba" which is anyone without a clue working on military surplus that in the process destroys the original purpose of the rifle in question. It may have been an attempt to sporterize the rifle, making it look like a civilian rifle or maybe they sold the front portion off for someone that needed a front sight. If it is less than 16 inches, it is now illegal so be careful what you do with it. That's an NFA violation and pretty serious.
Barrels are available and the action is probably fine, just needs cleaned up. It will be a rather expensive prospect to restore it.
Too bad it was chopped. It's a matching 99 :(
By the serial # it is a series 2 !...............
